If the different versions are different enough that the story has been significantly changed (for example, the FullMetal Alchemist manga versus the original anime), then the original version would be the OU and the other version would be the AU. If there are some story differences but the characters and ultimate storyline is basically the same then any instance of the canon can be OU.
